As far as I can tell from reading various news stories, these are the facts:
(1) She left her purse with money and credit cards in her grad student office in a Yale building. But she took her Yale ID with her. (Implying intent to leave her office for only a short amount of time.)
(2) Stories about bloody clothing and a body were false rumors. None of these things were found.
She could have left the building to buy lunch or during the fire drill, leaving her purse behind because she was too lazy to take it with her. Now I wouldn’t leave my wallet at my desk if I were going to leave my office, but maybe that’s just me, or it’s a woman thing.
The three possibilities are:
(1) She ran away and intentionally left her purse in order to make people think that foul play was involved. I think this is unlikely. I don’t understand her motive for doing this. There’s no evidence she was having doubts about getting married. (But hey, maybe that was a front for deep insecurity, and she’d rather run away than tell her fiancée, friends, and family that the marriage is off.)
(2) Someone associated with Yale (and therefore with access to the building) committed a crime. This could be another grad student or professor, or it could be some low level employee like a janitor. If this option turns out to be the real story, then I predict it's the janitor.
(3) She left the building, either during the fire drill or to get lunch (just because her purse with money was in her office doesn’t mean she couldn’t have taken a ten dollar bill out of it). While outside, some random person from the neighborhood, most likely a NAM, committed a crime.
I am predicting option #3.
WTNH apparently has been told the bloody clothes info off the record. As someone with a journalism background, I am inclined to think that a trustworthy local LE source told this to a local reporter - there's probably a pre-existing relationship there that the national media guys can't compete with. Doesn't mean it's a 100% true or connected to the crime. I could imagine some goofy scenarios where someone would hide bloody clothes, especially when you have a lab building full of nerdy high-strung Ivy league grad students.
My suspicion with this is crime of passion - either a stalker or a former beau worked up about the impending wedding.

I just saw this on anothe blog and had to re post - I am not in Manhattan - can someone in Manhattan comment on this - hypothesis one : that the good looking young women on the upper east side would rather marry a short fat bald rich guy than a muscular high T low IQ man with no money
And that the hipster chicks in brooklyn would rather marry a skinny high IQ hipster than a muscular high T low IQ man?
I have no axe to grind but this contrasts with much of what the gamers are saying so I want to hear the truth

What I see most often on the streets of Manhattan are beautiful women with nerdy, fat, or balding guys who make me wonder why women could possibly want them - but of course it's obvious. Women do NOT want high testosterone low IQ guys, they want successful, high-status guys, which of course are high IQ guys.
I almost never see hot women with the low-IQ high testosterone types. That's rare to the point of nonexistence, and certainly not refined, high class women.
In the hipster world that I frequent (lower east side, soho, east village bars) the girls like thin guys (none of this bulky upper body nonsense, that's considered vulgar), refined, intellectual/artsy, and stay far, far away from the low-IQ high testosterone types. Sure, you have to be confident can't be a wimp, but any overt display of machismo will get you laughed at. And these girls - who are often strikingly beautiful - are out for one night stands with the kinds of guys I just described above, who fall so far short of the ridiculous ideal constructed out of adolescent neo-Darwinian fantasies like the kind popular amongst gamesters.

well, the timing of the disappearance is what makes it strange and newsworthy. Despite the NAM percentages, how many violent crimes (at least assault) happen in New Haven campus? Inside buildings? I am with chris on his guesses on what might have happened. if she did get out of the building than option 3 seems a good bet.

Your summary contains some errors.
Le's office and lab where she worked were at the Sterling Hall of Medicine.
Le also did private research at the Amistad building. She scheduled private lab time for 10 AM at the Amistad building. She left her purse and phone at her Sterling Hall office and walked three blocks to the Amistad building with some papers. There she swiped her ID card at the Amistad entrance at 10 AM.
The police say numerous witnesses observed her at the Amistad building and that was her last known location. Le needed to be at work in the Sterling lab sometime before 12 noon. Her team leader, Anton Bennett emailed the department chair at noon saying that Annie was missing at work. The fire drill at Amistad was at 1, well after the time she should have been at work at Sterling.
The Amistad building is a sensitive research lab and is heavily secured. There are 75 surveillance cameras surrounding the building, and cameras filming every door where one can enter or exit.
The cameras clearly show Annie entering at 10 AM, when she swiped her card, but there is no footage of her leaving the building. Police keep examining the videos, but it seems unlikely that she left the building.
Items suggesting a crime were discovered in the building, and police declared it a crime scene yesterday, but won't confirm or deny that bloody clothes are among those items.

There actually were two buildings involved. She was last seen, via the security camera, entering the lab building on Amistad Street, while her purse was found in her office in a different, nearby building.
